This term is on my Public Translator Certificate issued by the Ministry of the Interior. In Spanish that "E" in parenthesis means the person is not the official director but is in charge of the office, has not been appointed officially. Is there an elegant way of translating the term with an abreviation or do I have to write in parenthesis "in charge" or "acting"?

I read your question and context.
I understand that the “E” means “Encargado de” that in English is: “in charge” or “acting”.
About “Instituciones Religiosas” and “Culto” both concepts are included in “Worship”.
Always, “Instituciones Religiosas” is a sub-subject under the umbrella of “Culto” (Worship).
You ask for an elegant translation. Personally, I think short expressions are more elegant and clear than long denominations or titles.
For this reason, my suggestion includes the following options:
- General Director in charge of Justice and Worship (Normally in English we write first the name that qualify, in this case “General”)
- Director in charge of Justice and Worship (In your case, I don’t think it is necessary to remark that is a “General Director” or “Director General” because he is only in charge of the function). (You decide what is the best for you).
- Acting Director of Justice and Worship (If you prefer to use “Acting”, from my point of view, it doesn’t look elegant to say: Acting General Director of Justice and Worship)
