The context here is once again an archeological dig conducted at the site ten years following the massacre:

I had previously thought that "encamisados" had the same meaning as "vainillas de protectil," but this is apparently not the case.

The terms are not synonymous.
A vaina (vainilla) is a shell-case, i.e. a 'bottle-shaped' container, often of brass or similar alloy, which contains powder and is 'plugged' by the projectile. It remains in the gun after firing, until it is ejected (automatically, in the case of a machine-gun as used at El Mozote).
The encamisado is a hardened coating applied to the 'nucleo' of the projectile (which is usually a soft metal such as lead), intended to improve penetration.
The ST says they found examples of all three components.
