I personally felt the above workarounds were unacceptable; however, I prefer to keep my old TMs in my own folder structure. The problem occurred for me after moving the projects to a different folder, after having marked them as complete in Studio.
To resolve the problem, I simply right-clicked the project in Projects view, went to Project Settings > Language Pairs > All Language Pairs. At this point I got the error again, but I just cancelled it a few times and it disappeared and the memory popped up in the "Translation Memory and Automated Translation" box on the right.
I then clicked the project TM that was causing the error, removed it from the window, and then simply clicked to add it again and navigated to the correct location. After clicking OK, I was able to move around Studio and exit and restart the program without any issues whatsoever.
Yes, it is a pain in the a***, but it's quickly resolved once you figure out how... ▲ Collapse

After deleting all projects which might involve the missing TM, the error message stopped appearing. Relieved...

I suspected that using the weird option of basing a project on a previous one was not a good idea. I was right. Since I did it to save some clicking I constantly get those "TM not found" warnings. Clicking OK and giving the right path only works for the current session. Everything must be done again each time Trados is reopened. Note that I don’t have any use for those TMs in the new projects, but there is nothing I can do to get rid of those warnings. Due to its high transparency level, I don’t even know in which file Trados gets the instructions to load them. Even worse, Trados has become incredibly slow, almost unusable, with about 30 s to search an almost empty local TM!
I wish software popularity were based on quality rather than on the "First come, never gone" paradigm ruling in Sheepland.
